In the year 20XX, a golden plate-shaped object called the “Zohar” is discovered by a man named Mr. Masuda during an archaeological survey at Lake Turkana in Kenya.

Time passes, and for certain reasons, humanity is forced to abandon the Earth sphere.

Under the governance of an administrative body called the “Cardinal Council,” humanity formed the “Star Cluster Federation,” comprising approximately 500,000 planetary nations. This federation thrived in space as a second home, built upon the “U.M.N. (Unus Mundus Network)”—a system connecting star systems via space warp navigation—and advanced planetary development technologies.

Meanwhile, Earth, humanity's original home, had become a forbidden land known as “Lost Jerusalem.” Not only was its location forgotten, but its very existence was on the verge of being erased from memory.

One year after the ending of Xenosaga Episode II: Beyond Good and Evil. The protagonist, Shion Uzuki, discovers that her organization, Vector Industries, is deeply involved in the cause of the Gnosis phenomenon. Having resigned from Vector, she joins forces with the underground organization “Scientia,” which advocates against the U.M.N., and begins her own independent activities to expose Vector's schemes. It is then that she hears news of the decision to halt the KOS-MOS development project. Furthermore, a mysterious android, T-elos, appears as a replacement for the canceled KOS-MOS. Various suspicions and conspiracies loom behind T-elos. Where will the future of the universe—of humanity—lead?
